Ahhh, so many to choose from. This is like Sophie's Choice. Movie: Grave of the FirefliesSeries: Cowboy Bebop & Sakamichi no Apollon a close second (one could say I love the series and music directors of both anime series) Guilty Pleasures: Toradora! & Tonari no Kaibutsu-kun

I don't know about best, because there are oh so many great shows, but Soul Eater's gotta be up there. Great characters and colorful, expressive animation by Studio Bones. It's a lovely blend of cartoony western animation and awesome Japanese animation. Very entertaining!

Soul Eater (as I already mentioned) Majin Tantei Nougami Neuro (detective-esque show about a demon who eats puzzles) Rurouni Kenshin (because duh) Allison and Lillia (wonderful anime based off a series of light novels about two teenagers who crash-land a plane in enemy territory and help end a bitter war) Cyborg 009 (because it's great!) D.Gray-man (intriguing anime/manga about a cursed boy who exorcises demons) Fairy Tail (fantasy story about mages/wizards/whatever we're calling them. Fun and action packed)
I'll post more when I think of them.

Sword Art Online is my current fav. I just caught up with it last night and I'm absolutely in love. It's amazingly well done, and I'm looking forward to reading the light novels the moment I get the chance. ^^
My all time favorite is Full Metal Panic, though I really feel like I have to say, give the first season a chance, Fumoffu will make you laugh until you cry, and The Second Raid will have you crying with Sousuke/Kaname feels Q_Q ...And if you like it but are unsatisfied with the ending, I recommend you check out the light novels. The anime never finished the story, but a lot of people don't realize it's actually a book series, and an absolutely amazing one at that. You could check out the manga FMP!Sigma, but it's not complete yet either, though it's much much closer.
Some others that I love are: Tiger&Bunny (a really fresh take on superheroes, though the fandom kinda scares me XD) Tonari no Kaibutsu-kun (not usually a huge fan of this genre, but it's just too cute) Clannad (in particular, the second season, Clannad ~After Story~ ...makes me cry everytime... I'm a huge baby Q_Q) Fruits Basket (an oldie but goodie) Sailor Moon (and it's getting a remake, woo!) Densetsu no Yuusha no Densetsu (it's a little confusing and a lot of people didn't like it, the character interactions were very repetitive for awhile, it took too long for them to normalize, but.... I still really love it anyways <3)
...and there's so many more, though for the most part, my tastes run toward older series. I haven't been keeping up with much unless I hear lots of good things. ^^;

Man I need to catch up on my anime....I've only watched like 1/8 of what's recommended up there (I've seen FMA, Ouran, Soul Eater, etc)
Anyway I recommend Code Geass, Soul Eater (most definitely), (read the manga too) D. Gray-man (although the manga is my favorite of the anime/manga choice) any Miyazaki movies, Girl Who Leapt Through Time and as mentioned above, Grave of the Fireflies....I cried like a baby.

You watched Sakamichi no Apollon? You didn't tell me! Wasn't it good? I still prefer the manga but it was soooooo nice to finally hear the music and see the bromance in action. <3 You should watch Tonari no Kaibutsu-kun if you're ever bored (after your thesis work). It's surprisingly funny, and I think you'd really like Mitty and Haru.
